Can we set permission on OS templates?

I don't want to my customers to be able to choose and reinstall templates for operating systems.

You need to navigate to the "OS templates" module -- select a template and select the "Only for admins" check box http://prntscr.com/euktwc
Thus, the template won't be available to users.
