Hello
how i can upgrade phpmyadmin to latest verion from Application tool i just can install old version

With ISPmanager you can install only the versions that are available in the OS package manager. If it's not in the list of available versions add an additional repository or install phpmyadmin by hands.

then show some way to ur customers for upgrade phpmyadmin
or tell how to update OS package manager

What operation system you have?
2.xx is last version on RHEL 5.x

i have centos 5
i have install phpmyadmin 3 with yum command
yum install phpMyAdmin

but from Application on ISP manager just give me version 2 for install

phpmyadmin 3 is not exist on standart centos repository
