I don't know whether IPv6 is also supported for Nginx but for Apache this works pretty good. Simply add the option "AllowIpV6" to your config file (see documentation (http://en.ispdoc.com/index.php/ISPmanager_configuration_file_(ISPmanager))) and IPv6 can be used.
